To run batch jobs in Windows you will to download and install GNU Make.

A binary (from the UnixUtils distribution is http://unxutils.sourceforge.net/) is available for download at

http://noodle.med.yale.edu/bioimagesuite/download/other/make.exe

(The source code for GNU Make can be downloaded at http://noodle.med.yale.edu/bioimagesuite/download/other/make-3.80.tar.gz).

Place make.exe in a directory in your path such as C:\yale\vtk44_yale\bin.

The segmentation batch job will not work on Windows out-of-the box as FSL integration on Windows is still work in progress.

Hello,

I tried to run the batch on Windows following the instructions in (http://research.yale.edu/bioimagesuite/forum/index.php?)topic=39.0 and in (http://research.yale.edu/bioimagesuite/forum/index.php?topic=38.0)
but I had trouble with the first command line

"pxpairwiseregister.tcl setup.txt results"
and I obtained an error message " Couldn't load library c:/yale/bioimagesuite26/lib/vtkpxCommonTCL.dll" I verified that such a library exists but the I think that the problem is tha separation "/" between folder that should be "\" as it is the case in windows configuration.
Thank you for your help
